Works fine here:

$ xcrun clang -c -M -xc  - <<<'#  include <TargetConditionals.h>'   
-.o: \
  /Applications/Xcode.app/Contents/Developer/Platforms/MacOSX.platform/Developer/SDKs/MacOSX10.11.sdk/usr/include/TargetConditionals.h

The Apple-provided compiler can find it. If yours can't, it's something wrong 
with the compiler.

Unknown. Please test with the official compiler first. If it doesn't work, 
there's something wrong with your installation.

If it works and your secondary compiler doesn't, please report the issue to 
its maintainers.
