I wouldn't blame Visual Studio itself too quickly: mostly the solution boils down to different DEFINE settings and/or compiler/linker flags.

It is perfectly possible that the Qt Visual Studio Integration has a bug and sets some DEFINES differently. So I would compare the console output between your *.pro file based and Visual Studio based compilation and see what is DEFINEd and what are the compiler flags.
