Here's a screen shot from the currently-shipping version of our  
application showing a graph window and a control panel window that  
have been grouped:

The control panel allows you to conduct an analysis operation on the  
data in the graph. The grouping of the two windows makes it clear that  
the control panel acts on the data in the graph. If you move the graph  
or the panel, the other window follows along so they stay associated  
visually.
