Wow, another Y2K-style bug! Trivial to backport, and I guess we'll see if this is the only reason though. With my previous Linux notebook I regularly had sessions running for more than 2 months if the ACPI firmware didn't act up. That means I had terminal apps (Konsole) running for that same length of time, and I've run into the copy issue so rarely that I can only remember a single instance.
Of course I cannot trigger the issue at will so can't verify right now, but I think I have linked the issue to a failure inside libxcb (_xcb_conn_wait() returning <0). I've been tracking that one for another reason and thus added some debug output to my libxcb build that dumps info about the error to the calling terminal, and I *think* I've seen that when the copy issue triggers (on Mac). Or I am just remembering the output generated by my own attempts at fixing the issue by resetting the selection owner..
